Possible get Bright Jelly after You-Know-Who leaves for good? (Mild spoilers for early-to-mid game)
So, after Gwen temporarily leaves your ship without telling anyone where she went, I realized it wasn't possible to get Bright Jelly. When you sail to (or through) the jellyfish clouds on the map, none of the other characters give you a prompt to start the mini game, and the ship just keeps going until you reach your destination.

Now that I have her back on board, I'm wondering if I should collect as much Bright Jelly as possible before taking her to the Everdoor? Or will there be another way to do so once she's gone?

A necro, I know, but to be clear: If I want jellyfish after Gwen leaves, the only way is to interact with her house door aka I can't get jellyfish if I remove her house?

Once a spirit is gone, the only way to start their mini-game is clicking the house door, yes.
But it's also impossible to remove any Spirits' houses, even after they're gone.
The most you can do is set them in a corner somewhere if they're in the way.
Pretty sure this is intentional game design, so the player can feel nostalgic.

I guess Stanley technically 'removes' the Guest House by converting it into his own,
so you need a new Guest House for new spirits after him.
Also Beverly's first 'house' can probably be duplicated & salvaged like the regular buildings, because it's just a clock tower tracking in-game time of day, not a home.

That being said, if a departed spirit has a chair in their house, like Gwen does,
you can sit on it at night and view the constellations. Although Beverly's is too small.
And you can still collect & change outfits for yourself and the cat at Alice's house.

You're welcome! This game is pretty forgiving, even compared to most management sims.
It's hard to make any permanent mistakes, & you can always reload an earlier auto-save.
