Don't focus on the ladder, what do you mean?
Edit: I just reread your post more carefully. I'm confused by which ladder you're trying to "jump" up to.
Are you talking about the rope ladder that descends from the ship to your rowboat? If so, ignore that if you're in the water around your ship; your rowboat is blocking it.
You need to swim over to the long, low, non-railed part of your ship and hop on there.
Any other ladders on your ship are "on" your ship, and won't help you if you're in the water. You still need to swim to the long, low part and jump on there.
That's just a double jump and holding up to grab the ladder. Itd be very weird if that doesn't work.
