Beans, Water and the other types of healing items should take only one slot like Bandages and Medkits.
It's ridiculous to have 400 bandages in one slot, while having to manage your backpack space for MRE packages and Beans.

This. It actually discourages me, personally, to ever keep food items in my inventories because of that. The only non-stackable item I keep in my trunk is gas cans because...well...you need them to play the game, but I don't see a *good* reason for food items be non-stackable, as they're not something really OP to justify that: in fact, the heal over time is just useless when you can just open your inventory and spam bandages until you're satisfied.

I like to keep an MRE or two because if i am fighting i would have more action and less opening my inventory to exploit this (maybe) unintentional game design to cheat death

The only use for those food items is the Trading Post offers. I always keep 15 Beans and 7 Bottle of Water with me. My trunk filled with Cakes, Pastas and other stuffs what require for Trading Post offers. Because when you need those then Traders dont sell it and safes ofc dont drop any beans that time, otherwise you find 10+ beans from every safes when dont need them.

Definitely needs to have other things stackable. I understand why the devs don't, but it does not really make it any less of a pain in the ass. I could see weapons not be stackable and any collector would want all that trunk and backpack space to hold all those weapons and use them when they want them. I can see full fledged gas cans not stackable either. But general small commodities, of course they should be stackable. It really is a pain to try the Open World for when you need something hardly anyone sells and you can hardly find it out in the field. When you don't need something for the Trading Post, the game gives you those items in abundance.

And if you are building the town, the trunk should be a mute point anyway. You have your own town for crying out loud!
