Does the money still add up even after the game is closed or is it something that runs only when the game is?

Everything runs automatically but still you have to choose your upgrades yourself. You earn much more money by playing the game than just letting it do everything for you automatically.
1) how long does it takes until sacrifice will give 1 rune?
2) what happens with arena after you get 1000 runes? It becomes no longer needed?

1) It is not known. I guess it is a certain income value, a certain condition to be met.

2) You unlock runes in the shops, but the bonus is low. The more runes, the higher the bonuses.

seems by time get down to the Trap you'll start off getting one. Seems once get enough upgrades it adds another. It's another game in this to keep up the main game play well enough.

2nd rune takes like 20 times as much money investment compared to 1st one, so to get to 1000 is a grind for years I guess
Why? No, each new rune is achieved faster as every rune adds +5% to your income.

Is there any sense doing anything with the Arena Manager after getting 1000 runes? Does the probability of getting a runic weapon increase with the amount of runes?
The chance does not increase but the bonus of a rune.

Here's the list of runes in the game. They can appear on any item with the exception of damage runes that are restricted to weapons. Runes of the same type add up* and are capped at a certain maximum.

XP for quests, max. +10%
Gold for quests, max. +50%
Chance of epics (shops), max. +50%
Improved item quality, max. 5
Hit points, max. +15%
Fire damage, max. +60%
Cold damage, max. +60%
Lightning damage, max. +60%
Fire resistance, max. +75%
Cold resistance, max. +75%
Lightning resistance, max. +75%
Total resistance, max. +25%

* if your ring has a gold bonus of +10% and your helmet has another +5%, you have a total bonus of +15%.
