With a smoother distribution, I'd come into conflict about which lakes to save and which not. Another point to consider is that with a smoother distribution of deep water and shallow water fish, randomly generated lakes won't feel as different anymore, since the only thing separating them would be the layout of the lake, the ground of the lake, and the specificly generated species. To that end, I have to say, that I like my "top water only lake" just as well as my "deep water only" lake.
I mean, to each their own! Just because I like the system doesn't have to apply to the next person, of course. I just feel like a more streamlined generation of the lakes with more balance in top water and deep water fish species would result in less diversity overall. And as outlined, switching to another random lake is easy enough, and you even win something out of it, if you gather data and sell it off afterwards.
Then add in LW expansions - you could organize up to 28 LW slots (as far as I have found so far...). But then you have to give up other modules...
Choices are good :-)
