Also worth noting just in case you still have the bundles but really just cant find them again.
The store button on top left does not bring you to any bundles on the steam version.
You have to click the bottom left where all your currencies sit and that area opens up the bundles screen. From there you can scroll through all the bundles available to your current progression.
The bundle with the Magic Clock was offered once. I am unable to find it again, in the same play-through.
Is there something obvious I'm missing?

I had seen it three times before beating story so I can confirm that is false.
I mean, it's pretty backwards giving a "trial" run of 15 battles with magic clock, which by the time you're finished with, you'll be in the next dimension.
I felt like purchasing the bundle after this trial ended, but to my surprise it's gone. Now I don't much feel like purchasing anything, much like the OP.
In fact, I predicted this would happen as soon as I saw the trial for Magic Clock.
"After 15 battles i'll most likely either quit or buy the bundle." With thoughts like "Ridiculous, paying for increased animation speeds." and "I don't mind grinding, but I know how it is, as soon as this magic clock is gone, the game will instantly feel futile." or "I would rather not have gotten the magic clock trial, lest I know what i'm missing."
To make it clear, I absolutely abhor the tactic the Dev applied here by giving this magic clock, for 15 battles, for free. Regardless, i'm still willing to buy the bundle. Alas, it's just not there, I just checked again.
I'm currently deliberating whether to just buy the magic clock and be done with it. Spend 3$ instead of 5$, although it doesn't feel quite as worth it. Either way whatever does happen, it must be clear that in my case, the dev shot himself in the foot with the way this has been implemented.
