I suppose, I just figured they held the children or in the case of the space marines the grand children of the emperor in higher regard.
On the bright side, if you follow the canonical ending of the conflict, Stubbs did ensure the surviving Sisters were detained and then return to service after some minor punishments upon the completion of the Kaurava campain, so more respect than GW's loremakers gave them for the last ten years.

During the kronus campaign they fought imperial gaurd force's.
This made the suspect.
When the space marine's refuse to obey the echesiarcy.
It was all the prove needed for the sisters of battle that they where heretic's.
The blood revan motto is:
Knowledge is power.
Gaurd it well.
They have alot of secrets.
Add to it there know for stealing artifactions from everyone.
And nobody knows there primarch(not even them).
To the sisters of battle ANYONE who doesnt submit to them is a proven heretic.
And even inqisitors find it dificult to requision space marines.
The imperial gaurd lost 1/3 of there army to chaos before stubbs arived.
To the sisters of battle there are heretic's for refusing to submit for question(see: die via torcure)
And to the space marines these gaurds refusing to submit to both them and the sisters of battle make the gaurd disloyal at best, heretical at worst.
Long version short:
All three believe there in charge.
And all three refuse to back down.
Basicly: pride is a Babe In Total Control of Hereself.
Personaly:
I hope that one of the none imperials have won.
That way the imperial suffer's a loss(the need to lose from time to time or they become boring overpower: see ultra-marines)
And then we can pretend they where working togahter.
I think the eldar have the best ending.
