Yea destroyed all the baneblade production bases, and after destroying the Mars Pattern Factory I got a epic Fatal Scar Error.

That's assuming the mod itself doesn't simply break the game (which is why Ultimate Apocalypse disables the campaign by default).
To the OP, what you experienced isn't a "bug", per se; you broke the mission's script by purposefully ignoring your objectives and performing scripted tasks out of order. Going through the Stronghold missions step-by-step will help you avoid those Fatal Scar crashes in the future.
Also, as a general rule, you should download and activate the Community Bugfix mod (or the Unification Mod which I believe integrates it) to avoid the majority of bugs that were in this game after development.
The mission scripting in the game is extremely poor: They don't check whether a condition has already been achieved or not but just blatantly assume things and once that goes wrong: error.
It's like in the Sisters of Battle stronghold mission and the "destroy the air factories" objective: Even if those have already been destroyed there's a commander yell, "There are their factories. Level them.".
Or when you play the Dark Eldar stronghold mission and either construct your HQ where you started instead where you're supposed to or start building one HQ where you're supposed to which you never complete and a 2nd one that you complete: The AI will never activate. The mission scripting is mostly on a level you'd expect from fan-made content of someone with mediocre experience that does the scripts right but doesn't assure the circumstances are met under which they should activate.
