What do you mean with "it does not save"? File date/name isnt updated on windows or it simply does not work ingame?
Personally i use another editor (Lachis v34) but it should be the same for both. Open the save, do the editing and save it, like you mentioned. Then you only have to load your savegame manually after editing. I mean use "load" and select the new save file and NOT push "continue last save" because thats an other not edited file.

The workaround is to find a weekly save that has not been corrupted yet by those blocking errors. I know you could loose some progress from your current savegame, but that works. That's why I check quite often if my savegame is still editable, at least before the 1st of January and the 1st of August (at the periods I need to ajust the database). Otherwise, I get a previous weekly save. Sometimes, you are lucky when PCM automatically fixes the issues just by playing the game.
