You can destroy a church with a meteor, they will however build another one when you faith is above 1000.
To prevent that from happening you should avoid fulfilling their wishes and keep a low population.
A low population means less wishes.
That also means you have to wait for a power to be used since your faith generation is limited.
If you want them to progress further you have to balance between generating faith and not fulfilling their wishes and so stay on low faith.
As soon as you have plus 1000 faith they build a church providing endless power. As said above, destroying it will remove the endless symbol and show the faith in numbers, but as long as it stays above 1000 they rebuild it all the time. Basically when they built a church you cant progress anymore, because dropping below 1k is hard once got above it.
