Is the boss from Aya's story harder than Marisa's?

Well... they're both potentially lethal if you come unprepared, and pretty simple if you know what to do.

In the case of Aya's boss, you pretty much have to keep your distance or it will bring down the hurt on you. There's a spot to the top right, out of range of most of its attacks where you can spam danmaku, bring healing and that basically wins you the fight.

No, not at all. Flan is a cakewalk compared to Final Kisume, yes, but the second half of Marisa's story, Elder Treant Flan, is much, MUCH harder than Aya's final boss.

Abyssal Kisume can be reasonably tanked with some defensive abilities. Just don't get the flower on your head, as you won't survive the increased damage. Flandre and Devil Treant almost requires several certain abilities in addition to large amount of healing, damage reduction, as well as a few spellcards.

As for Marisa's boss I defeated by repeated application of master spark and dark spark.
