2. Right now, your pups are completely dependent on you until the end of the game. They are unable to leave the den/rendezvous site(unless nomadic, if they do stray too far, they become lost.) The yearling/past two months episode is currently in progress, but it will be some time before that comes out.
3. That’s what I do as well, aging up to age 4 will give you the option to choose the “territorial might” perk, which is my favorite perk due to your territory decaying much slower and howling boosting all hexes. (Although this will not prevent you from losing hexes to other wolves!)
And yes, this is common. Although you might’ve not seen the wolves, there was probably a large group. Unless if you couldn’t see them howling on the compass, they were invading/hunted something.
It might’ve been a bug if there was no trace of wolves, but it’s uncommon.

3, Did you go to sleep? Cuz your territory doesn't just vanish like that. 91% to 1% isnt normal even if there are rivals in your territory so that might be a bug

2. Currently, your pups cannot grow up to become a yearling nor an adult over time. This will be implemented later, when the WolfQuest Saga will be released (there is no release date at the moment).
However, once you'll have completed all missions in Slough Creek, you'll be able to immediately age up your pups to adulthood (via the family tree in the "My Wolves" menu) and play as them to start a new pack of their own.
3. The strength of your hexes do not necessarily keep stranger wolves away (at least, not all the time), as they'll still wander within your territory regardless of the percentage of your hexes. They'll sometimes try to take your hexes the same way you take theirs.
I have also had the same issue of phantom wolves before, but almost always you will find the tracks eventually. If a hex is actively going down while you're in it however, but you're sure you cannot find any tracks or wolves anywhere, f11 and report it.
