Skywalker saga includes all films 1-9,
The skywalker saga while it still has 5 levels per movie has a large focus on open world exploration gameplay around the various planets of the galaxy and each actual level has only 5 minikits to collect rather then 10. Of course with all 9 films even just the story mode isnt short by any means.
The complete saga is much more level focused and was before the time that lego games really started putting much of any open world type stuff to speak of. Its also just older so of course graphically and such that will show. However it will have an advantage of being cheaper since its 12 years older.
The gameplay systems in the Skywalker Saga are pretty well advanced from what we got in the complete saga. Camera controls, vehicle controls, combat, UI, etc. are all more modern and involved which affects the entire experience. Even if you don't care for the more modern Star Wars content, the changes/advances in mechanics for what you call the core-movie content still makes the Skywalker saga a superior game to play.
It depends of what you're looking for.
I like to play The Complete Saga/Lego SW3 more than the Skywalker saga. The latter one is too much focused on the open world, which I don't really care about. I want to play story focused levels and to have enemy to fight, which is not the point of Skywalker saga.
Skywalker saga is more about a trek simulator in Star Wars worlds. You can explore,find hidden item, solve (small) puzzles to unlock some collectible etc... Meanwhile playing the "story" of TPM takes about less than an hour.
If you want to be able to walk inside Star Wars Universe, to pilote spaceship to travel to Naboo and explore to find hidden bonuses, then Skywalker Saga is for you.
If you want to play episode 1 to 6 stories and don't care about exploration then The Complete Saga is for you. You still have puzzle and bonuses however they are contained in each level. While in TSS they are only in the open world.
