I made the same mistake
there are 4 charges RIGHT NEXT TO EACH other
it looks like the 4th charge leads through the train car but it does not
just go back to the 3 places where you placed the charges and there is a 4th one right there
the one i kept missing was on a column near the top

Since you cant get past the next obstruction (train doors closed) from here it's pretty much a dead end.

[TL;DR - get rid of some of your items until the inventory fits the screen and turns fixed (scrolling gets disabled) and try picking up the TNT again]

I had to revert back to the level entrance multiple times by loading a previous save until I noticed that after picking up the TNT charges it wouldn't show a item count in the inventory. I tried to scroll up and down through the inventory to make sure the TNT really only takes up one space. Then I realized that the scrollbar didn't move all the way down when I reached the lower end of the inventory. This made me think, that the inventory's bounds for discrete items might have been exceeded (which totally counts as a level progression impairing bug).
So I used all my quick-use items and crafting ingredients on the spot to lower the discrete item count enough so that the scrollbar was fixed in place (items all fit on the inv. screen).
After that was taken care of I tried picking up the TNT charges again. And voila~ the TNT now shows the correct item count in the inventory (x4).
Now I was finally able to set all 4 charges and complete the mission regularly.
Hope this works for some of you guys as well ... since apparently the only other way to get past this would have been restarting the entire campaign.
