I would not call it a bad optimization. Just good solid gameplay.
My Ryzen APU 3400G have a lot of graphical glitches (it is unplayable) but the reason is that I am running Proton. RX560 works. 3400G not.
I heard Id Tech 5 is notoriously known for having plenty of issues with AMD hardware back in the day, idk but who knows?
Maybe you just lucky to get it to work especially you're playing this game under Linux Proton and I'm on Windows 10.
Forgive Me, but I don't see the black squares in the image.
Its black line presenting a wireframe thus making it look like a black square.
Have the fixed it at all?
Sadly no fix for AMD user like me. Might as well to just play RAGE on my PS3 console...

So I just got back to my home and tested RAGE on my Linux PC which was powered by i5 9400f + RX 580 8GB, then I ran into major texture corruption issue, although playing this game on 64-bit exe fixed this issue and now I can play this game just fine! RIP Steam Achievement :(
Maybe this black square on every textures only hit RDNA card?
So it runs on 64bit windows?
