If you're not already doing so, I recommend making use of the cover bonus from cities wherever possible.
Someone wrote quite a good guide on how to best approach this mission, though I believe it was written pre-patch so while S-rank conditions may have changed slightly, the general strategy will be the same:
"A fleeing type of mission that you’ll likely fall victim to trying to get away or capturing the Eionite Refineries along the way. This eats too much time, and is quite unnecessary. The trick here is to get to the top and around the bend to the right. Have your Prospect stand directly south 2 hexagons below the top Eionite Refinery and place a Proximity Mine 1 hexagon south-west (next to the Facility Metal). The enemy Vanguard will take heavy damage and lose a turn, you’ll then be able to finish it off. Use the city to your advantage, as they have huge cover bonuses, to attack the enemy as they come around picking them off one by one. Don’t forget to keep the Aegis away from enemies but within range to heal! Finishing the fight in the middle of the map here gets you an S."

Also if you're finding a particular mission difficult, you can always reduce the difficulty in the options.

This fight has to be finished right there and then near the intersection on top of your spawn point. The intersection that I mean is two pathways with mountains in between. The left pathway is the one with a single building, the right pathway is the one with 2 buildings, there are 3 hexagons on this right pathway. First of all I placed on Havok to the left pathway, on the hexagon with a building.
Then on the right pathway, I placed the Prospect on the hexagon with no building, and get him to place a Mine to the hexagon on his bottom right. Then I put the Aegis (medic) on the top hexagon with the building, which is on the top right of the Prospect. I got the Aegis to grant shield on the Prospect. Then I placed one Havok next to the Prospect, on a hexagon with a building.
The Novus will always always always always go the furthest he can, towards the top right position. And he will always always shoot whoever sits on the hexagon with a building that's in front of him. And the Invader (annoying Virus guy) will always infect the Havok on the right pathway with Virus.
Once you get to the second turn, grant the Prospect some Overcharge, and let him use his rockets to AoE the Novus, Serpent and Vanguard. Finish off the Novus with your Havok on the right. Meanwhile, get your other Havok on the left to continue further up, and keep him close to the Aegis' healing range.
On the next turn, the Vanguard will step onto the Mine, because he will attempt to attack your Havok that's next to the Prospect. The Serpent then will AoE your Prospect and Havok, thus killing the Havok. The enemy Invader will keep harassing your other Havok on the left.
Next, finish the Vanguard with your Prospect's grenade. Make sure your Prospect is always inside the building tile.
Once there are only the Invader and Serpent left, there are various ways you can finish them off. Bring back the remaining Havok to rejoin the fight. Make sure your Aegis is always hiding on the dirt hexagons above the mountains, don't put him on the concrete hexagons. Always make sure he heals the Serpent, or the Havok. Prioritize whoever is debuffed by the Invader. Once you get to Overcharge your Prospect, he can easily finish off the Serpent. If the Invader gets close to the Serpent, you can even AoE them both if you can get a shot in.
I agree that this mission is quite difficult, and I only figured this out after so many repeated attempts. The Invader makes running away very difficult. The buildings do more harm to retreat than they are beneficial, because they slow you down, especially the Prospect and Aegis.
