The center piece of the UI at the bottom of the screen has several categories, one of which is an overview of your ships on the current map. You should be able to find your ship with that, easily.
You can buy ships from Sir Archibald, you can build a shipyard and make new ships once you have advanced enough population-wise, and the trade menu also allows you to choose between normal routes (using ships you own), and charter routes (spawning dedicated AI schooners), so there is always an option available to transport things.
It's also worth noting that you do not have to import animals for your farms via ship. Simply build, for example, a sheep farm, click on it, select the sheepfold from its interface, and then place three of them inside the marked zone of influence of the sheep farm. The sheep come along with them.
