Later on you will get many npc's to add to the ships to increase the morale and skill bonus they provide so you are able to complete any issues on a expedition when it happens.
Also try using ships with more space as even frigates with 5 slots will help and ship of the lines will have 6 and that will be plenty with decent equipment and I would leave a spot open in case you get any extra loot on your travels.
Once you unlock steam cargo ships they are the top normal ship really as they have 8 spots and I usually leave 2 spots open with high end items on them that can complete any mission about and never have to use rations as they have plenty of morale then.
Ideally you want your ships moral to be as high as you can make it with items on the ship before sending it out.
It's determined by what type of ship it is, what items it has equipped, and what cargo it has loaded. All of these are checked against the requirements of the expedition, and when items and cargo give you bonus points in the same categories as the expedition asks for, then you will get bonus morale for that expedition.
Once the expedition has started (I.e. the ship has left the map) you will get regular updates on what's happening during the expedition. Having the right items and cargo will also give you bonus chance of success during these events, and if you manage to hit a really good result, then morale can increase. Most of the time, though, it will decrease from bad events. And regardless of what events and results you get, morale will also regularly fall after each step of the expedition. You have a chance to reduce this regular loss of morale by expending food type items from your ships' cargo. For this reason, I'd highly recommend bringing along at least one cargo slot of food item on every expedition.
Schnapps is a very good option for this, since it can be acquired very early, very cheaply, and in great quantity, while also giving a good morale boost *and* doubling as a medicine item.
Example, snaps gives medicine, so if medicine is needed it will raise morale a nice amount.
Wood gives crafting etc
If you highlight it from the quest window the goods, it will say faith, crafting etc for the bonus you will get
