If you are talking trade ships then in the trade screen you can see the route your trade ship will take with a black & white checkered line on the map. there are white balloon symbols in the middle of the trade route black & white paths on this map. There is only one between each path from dock to dock. You can drag these to alter the path your trade ship will follow to try to avoid enemy gun turrets. this is limited to one per path but you can move it anywhere and as often as you want.

If you are talking war ships then this is how i have been doing it. Select your ship. bottom right of the picture of the ship has a symbol on it. This sets the attitude of your ship. You can click on it to change how your ship will perform. I use the anchor for ships that are guarding an area or following trade ships. the shield i use for ships that i want to pursue enemy ships when they get to close or when i send them after an enemy ship. there is a torch setting that will pursue an enemy till one of you is destroyed. I think there is a forth setting but you can play around with these yourself.

So this is how i control my ships. i have seen other discussions where players say the ships auto switch the stance you set for them but i have not had that problem myself.

I hope this is what you were looking for and it works out for you.

Good Luck!
