Walkthrough
So since many ppl here are either veteran or new to the Yu-no game i thought about posting the guide for it.
I used this guide for the old Yu-no game and so far im half way through Mitsuki route so i can say it works 100% so far.
If u dont wanna use the guide up to u for all others who want to enjoy the story without investing thounsand of hours into finding the right patch be my guest.

turning hints on means you never need to use a guide, just refer to the map. if you get somewhere you need an item, simply jewel save and come back to it later. it tells you /everything/ you need to know, using a walkthrough is lazy at that point.... Even the hints take out the fun of exploration, but it's a pretty complex game so it's justified imo... Especially with how the MC isn't always directing you where you need to go/what you need to do.

Yeah i know and i tried to use the help function to see where it would lead me. It isnt bad but for example after the prolouge for Mitsuki route u go into school out and in again for some event.
With the help i didnt show that option and send me somewhere else. So yeah it does work but not always so to help some other ppl i did post that guide.

It gives you everywhere you need to go to progress any route, what you saw was just a bonus side-event , not important to the story/and-or it would move your route back to the parent route which isn't what you want typically. There are plenty of places you shouldn't visit when going for a certain route, and if you do, you'll either hit a whirlpool or return to parent route, those places aren't displayed on the help.

How does the hint system work to help you find items? For example, from using the Fuwanovel guide, if you go into one room rather than another, you then find a particular item that is used on another route. How would you know that you missed that item?

How does one solve the clock puzzle?
That walkthrough only has a picture of runes,
there's only a youtube video on the old version of the game,
meanwhile in the remake version I'm stuck at the clock with 12 runes in a circle, not yet displayed horizontally.

The clock puzzle is on the very last route after doing Kannas route and the hint is in the opening movie.
The runes are for the puzzle in the ruins under Sword Cape. You can solve the puzzle with the laptop u find on the way there or using the picture in the guide.

So the hint system is twofold:

First, any location where you can move along the timeline map is indicated on the side, as well as what route you can reach by going there. In some cases, you may have a two-colored hint (e.g. Blue/Red), which indicates that there's a branch in that location, and depending on what you do there, you can end up on one route or another route entirely. This will typically involve the use of items.

Secondly, any time you enter a location/situation that has an item you can use if you have it OR has an item that you can obtain at that moment (including Jewels, such as the one in Takuya's room immediately after the prologue), you will see the icons corresponding to that item appear. This does mean you will end up in some cases where the hint will show an item you don't have. To that end, figuring out how to reach unexplored branches is your best bet for getting items you're trying to track down.

I could use a bit of help with two points in the game.
I'm at 99% now, trying to go for the 100%, but the map seems to have two incomplete branches for me.

One spot along the Mitsuko/Eriko route at the storehouse area,

Dunno what u did at the Storehouse but its one of the places with many events. On top of my head i could think about the being looked inside the storehouse until the next morning maybe :o

For the first: I'm assuming you either jewel-loaded after obtaining an item or never actually went to the specific location without the item needed to obtain previously mentioned item. I tend to explicitly avoid jewel-loading when on a new route unless I have to get an item from elsewhere.

Specifically: That is around the well area after entering and leaving the storehouse, and the branch in question is dependent on whether or not you use the rope to acquire the silver coin

For the second: There's a couple conditions for that branch to occur: You must arrive there from Ayumi's route, and You must be able to access individual character true ends. If you arrive there from Ayumi's route and the branch isn't available, then ignore it until you've done basically everything else.

It was literally what Kitsune Zeta said.
Around the well area after entering and leaving the storehouse, then use rope to acquire silver coin.

If you already have the silver medal, you need to get rid of it by using it along one of Mio's endings, then jewel save back to Mitsuki route near the well to get silver medal again.
