All of these cost money of course so why not try your hand at trading for a while? Get a Durston, or the alternate Durston from your personal space station, upgrade its cargo hold and trade some high-value commodities to get loads of cash. If you also get the mining equipment you can mine some of the asteroid and ice fields, fill up your Durston and sell at the nearest station. Some of the merchant missions you can pick up to get N of X and take it here can also net you good cash if they are contracts for mineable goods. Just learn to avoid conflict in the Durston though otherwise you'll spend the money you earn on fixing it.
I don't remember those battles specifically but what I found useful was when you first get there try to stay on the outskirts of the battle and track down the fighters and pick them off first. Try to stay out of range of the bigger ships until you have taken out the other enemies including the weapons platforms. Duck away and find a place to let your shields recharge when you need to. Then when attacking larger ships try to keep your target between you and any other large ships so that its harder for them to lock on to you. Take out the weapons mounts on the big ships and then get in behind them and just continuously blast their tail end with weapons fire and whatever missiles you have left. If you've taken out the rear mount weapons, they have nothing to hit you with so just follow along and blast them. (Edit: removed ordinance drop reference as that may be RG not Outlaw).
However... to add to Wig's advice here are a few things I found that helped me get through such missions.
1) As stated, Afterburn away from the fight; Capital Ships will get left behind making it easier to turn, and take out the Fighters. Warning: Don't go too far; there is an Invisible Wall which will cause you to Fail the Mission for being outside the Mission Area (Yeah... Thanx for the Warning).
2) Ballistic Weapons are good, especially when it comes down to Balancing Energy between Shields (for Protection) and AfterBurn (for Escapes); however, Ballistic Weapons aren't so good with Shields, which mean You'll have a difficult time bring shields down, and allowing Ballistics to do what they do best. However, having 2 Ballistic guns and 4 of the Same Energy Guns will allow you to hit hard on the Shields (with Energy and/or Energy & Ballistics), then switch to Ballistics to allow your energy to recharge.
3) Use Linked and Stagger Settings. (This is my personal Preference... I don't use Ballistics). With Stagger, and the Right Combination of Weapons and the right Power Settings, you can Recharge Power while still firing all or some weapons. Using a JoyStick, and one finger switching (if you have the option) You can switch from Linked to Stagger with the push of a Button. When I'm Tracking the Enemy (i.e., trying to Get on or Stay on his Tail) I use Stagger; thus doing 'Some' Continual Damage while allowing my energy to Recharge... then when I get him Center Mass, I switch to Linked, and hit him Hard with Everything I've got.
4) Possibly the Most Important Setting (Life Saving) is Transfer Power to Shields. Applying the tactics of (3) above, hopefully you will always have a reserve of power; a quick tap of the Transfer Power to Shields button, and any/all available power instantly goes to the Shields. While, of course, this takes away your ability to AfterBurn away... or Use the Full force of your Linked Guns; it does allow you to quickly get your shields back up, and not take direct damage.
Note: There's a difference between Power to X and Transfer Power to Shields. Power to X: Allows that system (Engines, Shields or Weapons) to utilize a Greater Percentage of available power. Transfer Power to Shields: Immediately Transfers All Currently Available Power to Shields. (Also... Transfer Power to Weapons... takes All Shields, and Transfers the power to the Weapons (thus Dropping Your Shields; I advise NEVER Using this in a Fight))
5) Power Management. When fighting these unbalanced odds, I am constantly changing my Power Direction; Power to Guns when My Shields are Up.... Power to Shields when My Shields are Down... and Power to Engines after I've Transferred Reserve Power to Shields. Power seems to Recharge faster when set to Engines; plus you can AfterBurn while Recharging.
Well... Other than that; I'm not sure there is much more you can do; other than Rage Quit... Whine... Have Some Wine... and Try Again. At least, that's what worked for me :). LoL

Regarding the Advanced Targetting System, It Does Not lock on Multiple Targets (If I'm correct (Using it Correctly))... but it gives you ITTS Technology (Intelligent Target Tracking System). The ITTS gives you a Different Targeting Reticle for Each Gun. When I have all my guns On-Line I have 3 Different Reticles tracking the target (Leading the Targeting). I'm unsure when I'm firing if the guns are all hitting the target, but when they all Line Up, that's when I Go to Linked Weapons (Maximum Damage).
