Why are there multiple stations? Is it some kind of parallel reality? How did they end up on Saturn orbit? How did the crew die? Captain's motivation is unclear to me.
But despite all that and confusing afterthoughts, I liked the game. Music is just stunning.
I think the developers of this game really wanted to make a movie/tv show but were obviously in the wrong line of work. They also took the JJ Abrams "mystery box" approach where nothing makes sense but since it is all shrouded in mystery they hope the players can fill in their own interpretation. "Fake art" as I call it.
Only humans with certain chromosomes can complete the fusion, hence why they picked Emma for their prototype. At the end, Emma/SAM is sent back to Earth to convert the rest of humanity.
Whether this is aliens uplifting humans or committing genocide is up for debate.
Also up for debate is how much "William" knew beforehand. It appears SAM was already partially composed of alien matter, and NASA has far more advanced tech than it lets on. Almost like some humans made a deal, or this is set in the Secret World universe with the Filth and Dreamers.

Now as I understand it the ending turns both Emma and Sam into 4th dimensional beings. This can be explained in the abstract pictures of that one hexagon. The stacked boxes with the lone circle box represents Emma as the circle box and everyone else as the non-circle box. Like when Jim gets on your ship the hexagon tells you that you don't have the right person on the ship by showing the stacked boxes with the top box highlighted.
To explain that this is turning you both into 4th dimensional beings the image at the end of the game is "illusion box or corner box" that image represents the 4th dimension, there is the box that represents Emma and a new one that represents you coming together to make a new one of the both combined, there is also another one that looks similar to [. . . ] the dots would be surrounded by boxes to represent the other Emma's that didn't make it.
This one isn't a spoiler, because you see it in the beginning, but the circle with the line on both sides represents Saturn.

At some point SAM reviece messages and the figure appears to some of the others Jim is responsible for what happens to the station and the others because of the figure.
The FORM needs any SAM and any Emma so reach it ALONE
In fact, if it's not a mistake, the returning Emma isn't the starting one as she should be dead in space with a helmet broken. In the end, SAM and EMMA merge but not only them: all of them, as all realities converge, every SAM and EMMA in what looks like the same space and Time (We see all the approaching stations when Emma is left in space). It's interesting the choice of the word "Attempt" at the end, almost as to say that each universe has its possibilities materialsed. I mean how infinite universes would have so few differences, even the voice being not one of them? The doppelgangers encounter proves that they are the very same (Jim succeed in voice identification while being "another one" proving the form needs every attemps to be in the same time so one can succeed. Everyone but both of them must die so if they don't join the other station, Josh don't leave the station to die in the other letting only the possibility to Sam and/or Emma to remain after Jim's death. That could explain why they are all together when they begin to merge. One light through a prism splitting in an infinity of others, one SAM and one EMMA going through the prism of the multiverse splitting into so many. Kind of. They return to earth to bring the others. More humans to transform and bring to the FORM. The ultimate purpose remains unknown..
