Without a destroyer present, Germany couldn't hit the sub by fighters.
Most likely, this is what happened: 1 sub or 1 cruiser during the first round hit once, it was taken by the battleship. 2 fighters hit the battleship and the destroyer.
There's a lot of undocumented implementation when it comes to defensive profiles. Some stuff has been mentioned in conversations or posts, some not.
Bunch of things could have happened with defensive profile.
1) Were you playing both Axis powers for the full duration of the game?
2) Did you change defensive profile after ending Germany's turn, or sometime after?
3) Particularly, did you change defensive profile after opponent had already started turn?
4) Probably other things, who knows. Just write down anything you can remember no matter how irrelevant you may think it.
@Julius - Germany only sent 2 fighters but scored 3 hits on the first round so one hit must have been from the cruiser or the sub. Sorry, I've been playing games all day so I can't remember now which one it was, but i I see it happen again I'll try to give you more details. I don't often watch my opponents attack moves.

1) In the Axis game with the bomber incident, it was a ranked game so I'd been playing both axis powers for the duration.
2 and 3) I kept the same defensive profile, but changed the order of loss within that profile before completing the mobilisation phase, and after completing that phase went back to check the profile in use for that game and the order of loss for that profile just to make sure.
4) Previously I've noticed the same thing with AA guns - changing the profile to lose the Anti-Aircraft first didn't work, so I wondered if I also needed to switch off the 'lose AAA 2nd to last' toggle. I tried that and haven't seen the same problem since, but now I don't know if that it what solved the problem, or if there is something else that needs to happen before a defensive profile change is activated.

I also assume that had the German sub missed and the fighters and cruiser all hit, then the battleship would have absorbed a hit from one of the fighters, and the cruiser hit would be assigned to the Russian sub?
