Like you never know exactly what you're missing, its kind of annoying.

edit: also that the owl sound is not directionaly even tho it sounds directional due to panning is rather confusing.

edit2: also that theres no indicator in the area that you finished the area. like how many pots do i miss in this area? idk should i go back to the garden after every pot?

Have you fought the boss yet? Once you do, any area that you haven't finished yet will have a glowing aura around its door in the Hall of Doors. It doesn't tell you WHAT you're missing, but it narrows down WHERE you are missing it.

As for Lifeseed pots... just forensically scour each area the same way you did following the plot. Check every room along the way. Break every thing you can break. The seeds themselves often take a bit of sleuthing to locate, but the pots should stick out pretty aggressively. And you can go talk to Pothead at the Stranded Sailor to tell you what area missed pots are in.
I managed to get all the life seeds but it was way too much of a bother. I was missing a pot in "moms house" for hours mainly also because I used a guide that showed 5 pots but there were 6 in that area.
I still think this part of the game is kind of a bummer. If they built the cool secrets more into the game it would be better. Also making the seeds seem as a scarce resource and then having to plant all of them is just, imho, a bad gameplay decision.
I get what you mean. tracking down stuff forensically isn't fun. It's a chore.
I like how in games like metroid the map clearly indicated what you had and didn't have.
http://ralp.net/metroid/maps as to not waste the player's time in re-treading ground.
Yeah they need a better way to figure out what you are missing in a given area, since one of the steps is getting all the seeds then planting all the seeds. Too tedious for me to want to bother at this point. It's a bummer because the other parts are new additions to the end game that I'm all for, but that one step alone makes want to move on.
There is some built in guidance:

General Secrets: After you beat the main story, areas with remaining secrets will have a red aura around the door leading to them.

Shrines: Jefferson in his soup restaurant provides hints to their locations.

Life Seeds: There's a shiny trinket, a trowel, in a secret garden on the Urn Witch's Estate. It will glow if there there's a life seed "in sight", I assume this means on the same screen. It may only glow if when inspected, I didn't have to use this feature myself so I don't know firsthand. Getting access to the secret garden is hinted at by another shiny trinket found in the Urn Witch's Mansion. Look for unlit torches to find it.

Plant Pots: In the same secret garden at night, Pothead will be there and provide hints as to where the remaining pots are, similar to Jefferson.
I just wandered around the Lost Cemetery for about an hour, looking for whatever it was that is keeping the door red. It's not fun anymore - it's just tedious. Having some indication would make it more enjoyable. Maybe some people have good maps in their heads in games like this, but I certainly do not: repeating the same places over and over again cuz I'm trying to find the places I haven't yet is just not enjoyable.
This game won't show you all its secrets pinpointed in a map like some other games do - but it provides you with enough information for finding stuff on your own without much trouble. I think Vintorez said it all, so I would follow what he said if I were you

IMO its easier to use the in-game hints than to look for online guides
