There is a weathering mechanic built in the game. If it rains, and the wood you are using to build is exposed to the rain, it will decay. It will change color and it will slightly move, so it may seem the pieces are unaligned.
Is that what you are experiencing?
Edit: Can you please post a screenshot? One more thing: Even perfectly "full health" wood pieces do not always align 100% and may sometimes seem crooked. This to probably make them look more natural and rugged, emulating the probably not 100% perfect wood crafting of a viking stranded alone in the wilderness of Valheim.

This button usually is assigned to shift and lets you build an object without any snapping while it's held down.
if it's not that then perhaps you're moving your mouse as you click which puts it off the snap point?
