Well, once I served the eviction notice to that large angry blue guy, it was perfect.
By putting the coop "downstairs", you also get the benefit of your fire upstairs providing some heat to the area, so you don't need a second fire to hatch eggs the chickens lay. Since there is only that one access, intruders can't get to the chickens (it really sucks to lose all your chickens to a bat raid!).
For lighting the coop, the crystals you get out of the Mountains can be used to create clear windows which you can put in the walls. Or one can use the various metal grates made of iron. There are several wood constructed items that can work too as one progresses further in the game that allow some light to come in but prevent attackers from getting in. One can always place various torches, lamps, Mistlights, etc. too.
