At nights more monsters spawn and some of them are going to enter your base if you don't have sufficient protection around it, to destroy things you build.
One thing to counter that is to build an earthwall a bit from your dock, so you can keep them out of the water; another thing is to just make sure nothing spawns there.
And most important, make sure you repair that boat the very next morning as long as you haven't figured out what's destroying it.

The safest place for a boat is to attack it, grab the drops and put them in storage.
When the devs add options, I hope letting mobs be more aggressive against your stuff when you're not around, and go through connected portals to attack you inside your base, will be among them.
2. keep your boat in a bit deeper water a bit away from structures or stone bolders/rocks.
The workbench will keep away enemy spawn near by and make easy reapair as one always should do before go sailing and leaving the boat.
Keeping your boat floating in a bit deeper water will prevent the boat hitting the bottom and take damage even if there is a little bigger waves.

dont want to use mods. so. oh well.
Maybe a weight issue? If not could be a bug. I have still been breaking down my longship and carrying it over land bridges to a new spot. loved that episode in the vikings tv series...... So yeah, water depth, current inventory slots you have available, and current weigh capacity are a factor. If all those are not the issue I would post to the bugs section.
Are you running any mods that might alter drops by any chance?
