Honey from my Beehives disappears
Maybe someone can help out here:

I placed some Beehives on a balcony of my building, bees are happy, but everytime I collect some honey there its not in my inventory or can be found somewhere around.
Did I do something wrong? Is it a bug?

Maybe its on top of the behieve? When you pick honey its spawns slightly above beehive

Yes sometimes its hard to see on top of the hive but this sounds like a bug. Try moving your hives to a new spot + see if that helps.

Is there any thing under the balcony? If you aren't in auto gather range when you click on the beehive the honey can drop on the opposite side of the apiary from where you are. If the apiary is not on the ground the honey can clip through a floor and into the geometry of objects below the apiary.

If that puts it into a location that is outside the coverage of a base item it will eventually despawn. If not you may have a large pile of honey in the geometry of the object below. You can use the console command "freefly" to enter the geometry of objects, the ground, and the water to see if you have an accumulation.
