you can do stuff like make a 'raft bridge' across a wide gap, or kick boxes from the cart onto a boat for storage, or pull harpooned animals onto a boat, etc. Not a lot else.
there are portable lights and chests you can put on a boat, but they are still gravity kick-ons.
if you practice sailing skills, you can avoid losing the cart boxes most of the time, and they float (or used to?) if they go over so you don't have to lose your stuff. If you cut through the waves so they don't roll the boat so much, everything is fine. But its not easy to learn that... I spent many years working on boats and got a feel for what to do, and the game is a fair model of real sailing / waves, if basic.
Is there a console command to set weather to calm for a day?
env Clear
Requires devcommands to be active. Weather will stay clear until you enter a different env command in the console or issue resetenv.
How to calm the storm - stay in base and pretend you plan on long crafting session. Then suddenly run to the docks and place a cart. :)

Hull paint jobs. Hull can be repainted without rebuilding the boat.
Sail decals. The Lynx decal is absolutely must-have.
Colored lights that can be turned on and off. Like navigation and anti-collision lights, also anchor lights. Based on torches with some special fuels. Fuels needs to be obtainable early.
Extended storage area. It provides same space as a cart for Karve, and much more for the Longship, but there is a catch: total weight of the cargo affects handling, up to ... sinking. Also, there is a trade-off: seating versus cargo. So some ships can be modified to be specialized as cargo ships, with seating for helmsman and 1 passenger, others can be modified as passenger ships: with a lots of seats, but small cargo area.
A collapsible tent over the rudder area. Downside: when raised, it affects visibility from the rudder station and also reduces speed when sailing under sails. So it's more for anchoring ship overnight and resting.
