So what you can do on Thunderstore or R2Modman or similar is get the Upgrade world Mod. Run the modded version and once in agem at your main base open the console and type "Upgrade mistlands_worldgen" then "Start"
Now what this will do it redistribute an old worlds (Pre mistlands) Biome distribution to something more in line with the Mistlands revision it will also refresh Mines and other mistland features.

As you are changing the map significantly if you have a base or structure near th eMistlands then there is a chance it'll get effected by the change maybe even as my Pre Mistland "Built-in-anticipation-nearby" Mistland base was. All I have left are the front gates the rest is now under a newly formed mountain...
You only need to do this once and can then run the game unmodded but these changes will remain.
I have noticed some combinations of Mods can Bork Mistland spawns like mines as well. Again Uprgade world fixed all those issues in the above manner. So if heavily modding run that AFTER first world gen for good measure and before you do serious exploring.

change "can" to "will". map generation changed after the mistlands update, so if your map was made before then, it will be different from what you see on the current map viewer. some things may be in their previous position but others will not be. same goes for boss locations.
if your map was made after the update then it's either a pretty crazy glitch or you have actually missed all those doors. I'm pretty familiar with the map viewer and I have missed marked locations in the mist a couple times. they were there, it just took a closer look in the area to find them.
if they were always spawned at the top of a peak then OP would have a much easier time finding them. the ones with the long staircase are found more often near the shore. the ones under Dvergr ruins are usually found more inland. at least this has been my experience.
