Edit: I was wrong.
The default behavior is that the meat floats, and everything else sinks. The solution is to harvest barnacles from leviathans, make a harpoon, and drag them into shallower water (or on to land).
Alternatively, get their health low enough that you can one-hit them, then fling yourself at them while melee attacking so you can be center-mass when they give up the ghost and drop their loot... preferably while shouting obscenities screaming a war cry.
This is mostly to make getting the meat easier since having them floating a way off to the side is the most awkward place to get your boat to, but the trophy is a big grab target so you certainly have a chance to get it before it sinks.
just google it, the scales and trophies drop to the bottom.
the reason is they made it a reason for using the harpoon you get from the barnacles off of the leviathans.
(And if you do the Sky may fall on you and your first born child may become a Haggis! IE use at own risk not officially approved etc)
Try "Vikings do swim" or the slightly better for my personal taste "Better Diving" Mods. With the latter you will strain to reach ocean depths unless your swim skill is excellent. With the former you can swim anywhere in any direction for as long as you like. (As stamina regains in water when you pause - which I personally don't go for)

Since you're now standing on something, you can throw a spear straight down for the last hit, and when the serpent dies you'll fall into the water fast enough to collect most scales and trophies before they sink. And I believe all spears float, so it will be recovered as well.
Just make sure you have inventory room and weight limit available (keeping in mind you'll also be picking up the serpent meat).
