There are some pieces (namely the really tall walls down inside the underground part of the tower) that you cannot craft, but I know you can repair them and I think you can destroy them with the hammer if you have a stonecutter. Otherwise, you can smash them. You can't put them back exactly but you can build the big cube blocks up to do the same thing basically.
Also, please take your chickens to a secure meadows base to start breeding them. Once you have a stock of extra eggs, then do what you want. And if you can't find the other chicken, there are always devcommands to spawn another egg. I personally don't mind using them if a game glitch or saving error caused me a significant loss.
And yeah I think you have to be nearby for them to lay eggs. They are tricky and will drop eggs through walls occasionally, and hatch through walls as you found out. Any chicken coup should have a second fence around it to catch the odd stray. I built a barn in my base with a short half wall surrounding it. I advise centering the doors instead of putting them in the corner because those chickens will pile up in the corner. Or if you are good at round buildings that might be a solution.
