What you can try doing is dig out the ground under them so that they just disappear into the ground, then build some simple structure over the holes.
I never tried digging them out myself so it might not work.

They sometimes still pop out a little bit but I'm willing to put up with it until devs implement a way of deleting these rocks... hopefully
Also, they were somewhat part of my build but I ran out of space since I built my base at a shore, everything was crammed together because of these rocks and I finally got tired of it
Sounds like you figured it out. I was going to say either live with it, incorporate it or move. You should have burned that bridge before you crossed it. Well, everyone says this game is a learning process.

Thanks but I prefer not to mod my game, specially not only to do one thing
I never thought I'd end up needing so much space, I built my original base close to the stone circle so I could use it as defense as the monsters were ganging up on me and destroying everything I built
I build my second base pretty close (since I liked that spot) but still left some clearance, I ended up building over all that empty space in between and found no other place than the center of those rocks
Build your bases far away from those things!
