Do muddy scrape pile respawn in crypts after a while to farm iron or have to search for new crpyt ?

They do not respawn.

Search for new ones. You will find most of your iron in chests there vs scrap piles.

i was keep on getting ruby and amber in the chests..and iron from scrap piles and also ventured deep in the crypts

Only advice I can give is to look for a large section of swamp biome w/lots of sunken crypts to plunder. I've watched some streams where they would struggle in a tiny biome that little or no crypts. The one I'm using in my current world had like 12 crypts and I had more than enough ore.
