no I am using roof pieces only and there doesnt appear to be any holes

Has to be actual roof pieces + only covers what's exactly UNDER that piece.

i have several levels to this castle and it seems to be covering most of the bottom floor but some areas still are not

Is what you are using square and flat?

It might also be a problem of space between walls.
Even if you have a roof over you you will not get the sheltered buff if you're for example standing right beside a open window (varying between sizes).

no windows, only a couple iron gates on each side, its a massive structure and the roof is 100% all the way covering it with no gaps so i have no idea if anyone has time to check for me

Did you raise the ground or build up on stilts?

use stone floors over it and used stone blocks and poles to build really high up

Just noticing the issue of the lower floor especially when its storming if i need to add another layer to the floor or not

doesnt seem like the floor has anything to do with shelter buff at least

The storm waves apparently causes building damage but I haven't seen it myself yet .
