Once you find it click on it and it will reveal the area of the boss on your minimap.
There are multiple runes and you should be easily find it.
Otherwise, you can do what a lot of us did and just sail to another black forest in search of crypts. Maybe you'll even find a boss summon altar by mistake.
I guess we'll sail like Keepo suggested. to new lands.
I get they want us to explore but after you have fully exhausted all of the resources you will ever need from a biome you shouldn't have to keep exploring the same old biomes just to get a boss location.
but instead of summon item... add vegvizir as craftable structure once you have X stuff crafted (like full iron armor, weapons and tools = bonemass vegvizir)
and allowing us to build more than one would add new "decoration"
and it would help coop too, new players won't need to explore everything to know bosses
just jump into base and E on vegs

To anyone who says it's impossible...
checking for items you discovered (armor etc) is easy
the structure itself would have to be totally different thing in code and just visually and practically resemble vegvisir
Also an edit: It could be there is a chance they are contained in front of the stone towers - not always buried, hence why I said I didn't know how rare it could potentially be... I've passed up numerous others that do not have the registers.
