You need to get ride of the bed with axe like they say but you cant build a new one without building another crafting station and you have to have a roof over both of them to make i them work. [ps you can build the crafting station for building the bed and roof.. the crafting station claims the area. You cant use either without a roof.
OP also said he builds on top of them, so obviously he has a workbench around.
ALSO you dont have to have a roof over your workbench to be able to build structures...
