My two cents: corrupted saves = start over.
I'm not 100% sure about this, but I think that the saves are tied to the "profile.bin" file, which in turn is tied to the installed copy of the game.
It could be software related, although I think it could also be hardware related.
Without going into tech stuff: if your hard disk surface is deteriorating, data corruption[en.wikipedia.org] may occur.
There is something really fcuked up there...
It is kinda fun, but I just find the lavish praise of this game so annoying. So much is recycled from the first Bioshock, everything from art design to interface to sound effects. There is some really lazy animation. I remember where a bunch of workers were toiling about, and they were all synchronized so that they were performing the exact same movement at the exact same time. It just looked very very lame and breaks the immersion.
Edit: And another thing. I've checked size of files in steam cloud before deleting savefiles and profile.bin - it was about 5 KBs. Then I've started a new game and quit immediately after reaching checkpiont on the top of lighthouse. Cloud files was about 3 KBs. I've started game from that checkpoint and played a bit - cloud file grew up to nearly 4 KBs. But my cloud was off entire time!
Edit 2: Played Burial at Sea for some time, my steam cloud is still off, but now cloud files are around 5 MB instead of 3,2 KB. Oh well.
