I would guess that Bioshock 2 took place in an alternate version of Rapture, where Sophia Lamb was invited to Rapture and the Atlantic Express was built.
There is a map of Rapture in BaS, where one of the photos stuck to the map, shows the entrance hall from Bioshock 2. A question mark has been drawn above that photo.
Bioshock 2 just took place after Biochock1, Lamb was actually already there when Andrew ruled over Rapture, just listen to the audio logs. Its story is a bit simple, they dont speak about different universes, its just about the love between the big daddy and his little sister and the end of Rapture. So its mainly only connected to Bioshock1 because there is not so much to connect with. Its still a great game, and I know that there where the same main developers as in Bioshock1, maybe they also got some support by others.
I assumed this as well. It was a nice nod to 2 and left it open to interpretation that there was an alternate dimension thing happening there.
Also, the Bioshock Novel took place in a slightly different universe to Burial at Sea.
