Atlas and Fontaine are the same person. In Burial at Sea Episode 2, whilst playing as Elizabeth, there is an area that you can open that shows the truth behind Fontaine and Atlas, with a "Fontaine" outfit that Atlas used to wear. There is also a voxophone (I can't remember what they're called in Rapture haha) in the room that explains it I believe. I can't remember what it said but it was definately on that topic. But then obviously, Fontaine, Atlas, turns into some ADAM freak that Jack kills with the help of the Little Sisters in Bioshock 1. It's nice how it all ties together if you ask me.
Burial at Sea Part 2
Atlas seems to be very real indeed.
Atlas in Burial at Sea episode 2 looks just about the same as the audio log image of Atlas in the original BioShock.
You didn't do everything in Burial at Sea 2 then if you still think they're separate people. As Tobes mentioned above, in the secret room behind the three bottles (which you can enter after collecting the four secret messages), you discover Fontaine's dressing room with his wigs and such. Elizabeth then comments about how Atlas and Fontaine are the same person.
Don't forget about when his accent slipped during the lobotomy scene.
POTENTIAL SPOLIERS
In BioShock 1, Fontaine states that he was multiple people, at multiple times. He was once a chinese man living in Rapture, and then he was Atlas, and then he was Fontaine again. Adam can change a mans apperance, his voice and everything about him. If you haven't played BS 1, I'd recommend you do. Clears up any problems with BAS:EP 2.

Basically, the guy who talks to us in the game goes by the name of Frank Fontaine and Atlas, but his real name is unknown.
According to the wiki, which sources it from the book, Fontaine was born with the name Frank, but his surname was unknown.
