It's either that, or the ghost thing where he is just a product of Elizabeth's imagination. If you think about it, with Lady Comstock, Elizabeth said that she had created the Lady Comstock ghost because of her powers and her memories...perhaps something similar happens for BaS 2 and Elizabeth "creates" a ghost Booker.
