Forgot to play Minerva's Den
After finishing the main game (100% good ending), I uninstalled the game, only to realize that there's still Minerva's Den to be played.

If I re-install the game, would Steam have kept my saved games? I understand that Minerva's Den's starting gear somewhat depends on the finishing gear of the main game?

I understand, but I believe the plasmids in MD is built based on what the player had in the main game. For example if the player already had Incinerate! 2, he would be able to purchase 3 directly in MD?

According to Wikia:

"Upgraded Plasmids are also available in the beginning, provided the player has purchased the previous levels of Plasmids."

I've unistalled games and then have reinstalled and played again as there is some new DLC and my save games were there still. But this was not for Bioshock 2. I think save files stay unless you specifically delete them. Such as sometimes when I uninstall I get the message delete save files as well? I choose no and it leaves them.

So just reinstall and see.

I did. Saved games are still there, but game config and settings were gone (or reset, if you will).

I just finished the original campaign and began Minervas Den right after the credits. I started with Level 1 Telekinesis and had to purchase the Level 1 Versions of the Plasmids to get to the higher tiers, even though I had Electric, Fire & Ice up to Level 3 in the original Storyline.

I think your quote just means that you can buy most of the higher level plasmids right in the beginning if you have the adam. You don't have to wait for a certain stage to unlock the higher tiers of the plasmids like in the original story.

That makes sense. Thanks mate. I'm still early in the game, and only have maybe 40 ADAMs, thus haven't bothered visiting a GG just yet.
