Honestly none of the complaints make sense there were just as many humans helping to suppress humanity as there were trying to help. I mean the rebel force was small. Helping fringe elements up in the mountains and where ever else. I guess people forgot they were fighting against Human Alien hybrids along with government elements and even humans themselves. The whole council gave up and allowed the aliens to move in after the successful campaign of the first Xcom. It was after this surrender that Xcom lost funding and was nearly annihilation.
Not only that but then you take into account the help alien forces gave to Xcom. Which is what is covered in War of the Chosen.

I don't know why this dislike that alien and human work together maybe a lot of people not played WOTC? remember that there we have advent deserters.
Maybe they have fear that this ruin the series? (I'm not one of that people)
Maybe they want kill alien? Well that is not problem, you can do that yet.
I'm very happy that human and alien species working together (if Reapers and Skirmishers do that, there is possibility that the human and alien can do that too) and maybe we can discover more backstage about the non human
p.s. remember that any intelligent life form can have different opinion, and is a bit impossible make the personalities to each alien (maybe some alien wanted help the resistance but it was unable to do that because they are slave too).
They invaded our planet they have to die . All of them.
The elder wanted to invaded our planet, now that they are killed there is not a reason to kill all alien on the planet.
Then think a bit, kill they you only set free to the pain of the life and put to nowhere, but if the alien work together with the human they can fix what the elder did to the both species (and get prepared for the new menace)
Work together for what? The only aim is to purge the aliens out from the planet to save humanity.
What new menace? Humanity will defeat that one with only humans , no need for alien "help".

Sorry to break it to you but the majority of people to not consider it racist if some popele are not represented. In fact most people don't care. There is more crying, especially in the sinkhole called steam forums, about games having representation than games not having that.

Anyways, some people have a hard time separating 40k from XCOM for some reason. They also seem to think Genocide is the answer to everything alien, when in all honesty the only time it's really justified is if you're dealing with something like the Flood from Halo. If you want that kind of thing go play something like EDF 4.1 or 5, you know, the series where there's literally no other option because the giant space aliens are bringing Kaiju and ants the size of houses, and a Dyson sphere to wreck your whole planet's ass.
Besides, what lame ♥♥♥♥♥♥♥♥♥♥♥♥ doesn't want to have a squad of badass aliens on their side? Seriously, I'd do some crazy ♥♥♥♥ to get a Berserker and Sectopod squad and wreck shop on the Elders and their little space slavery operation they've got going on. Make like Optimus and fight for the freedom of all sentient beings, because fighting against the dark alone sucks. It's idealistic as hell, but it's too cool to pass up.
So they were just drones? Everything is the fault of a a big bad wizard in a tower? So nothing is their fault and they are pure as virgin snow?
Pf. So boring. So shallow. So convenient.
And they were acting like mind controlled drones without people noticing? I mean that, even during the invasion, humanity established bonds with a bunch of drones? How do you put your trust in an organization where everyone is like "beep beep, boop boop, all hail the elderss durrr"? Or were they so perfect thay they were able to simulate perfect autonomy while mind controlled? How would you actually be able to trust them now, then? Just because they say they are free? If they were mind controlled how did the main sectoid guy "develop pity for mankind and started helping them"? It makes little sense.
Not to mention that the chosen looked pretty autonomous to me.
There's a huge potential to turn the advent into a smoking pile of plot rubble. We'll see how they answer those questions without resorting to massive retcons.
