I still don't understand freighters or what does re ordering your colonies actually do?
Freighters are used to move around Food and Materials(Metals, Organics and Rares) across your empire, making sure all your colonies have access to them, with the exception of those in the homesystem; which do not require freighters(all roads lead to Rome ;) ).
Ordering your colonies is actually what determines the priority a colony will have to consume said resources. So if Colony A consumes 10 and B consumes 5, when there is 12 resources only on your empire, a will get 100%; while B will only get 40% of what it needs.
Check again please. I test the game a lot, so after adding that feature in, the first thing I did was to disable it; otherwise I'd have 1000 thousands of saves in a day or two :')
