I'd gotten the Escort Fighter all set up, the Alchemist/Mirrows had told me to essentially go east and finish the magic path, and I was about to fight the ice cloud and evolve an elder dragon into a ship when the first bombardment happened. Fortunately, I zipped right up into space and destroyed the bomber before anything was harmed.
Well, better an awkward hybrid path than none, I suppose.
There are a few ways to get the weapons. One NPC gives them for free (don't remember - from your comment it looks like Professor), the Mirrows sell them, and there is a way to get them added to the talon copse and somewhere else (researchable in the mobile lab - exo factory I'd say).
It is possible to follow the hybrid path without triggering the bombardment before you have the shield in place, but you do need to follow both paths to basically the end. It starts by using an alter gem on a mecca wyrm, after which you can have Alchemist and the Mirrows join up. Then, you need to follow both the magic path up to evolution gem creation, which unlocks the mecca dragon transform a mecca wyrm with an evo gem. Follow both paths to their respective ships, allowing you to create a mecca dragon ship. Then, follow science through breaching the HQ, and Professor unlocks a quest along the magic line to persuade the HQ structures to join you. At this point, you have found another NPC who offers to help end the war peacefully. Finish the war that way to reach the combo path ending.
It's a great idea in theory, but by the time you unlock it, you're already at the point that you wil (probably)l have beaten the first space boss, and be looking for preparing for the end-game.
Getting weapons for the ship is so late that it might as well just be unarmed.
Everything in the hybrid path is delayed enough to make it utterly pointless. Everything needs to be bumped one event sooner, otherwise it is completely irrelevent. The quality of the hybrid path compared to the rest of the game is extremely lacking, especially in the progression department.
