Final boss [spoilers]
Ahoy there!

After attempting and failing it multiple times, I'm asking if there's a very specific strategy required to beat him.

My biggest problem is that since he starts first, he always gets the good stuff first unless you deliberately skip encounters just to get past him - which denies you money, of course.

So far the flight seems to be deliberately designed to fail the player and teach a lesson of not always being able to win. So much so that I think the only way to success is in RNG being in your favour.

Yo, just curious, are you referring to the "Can you fly better than yourself?" mission from the robotic guru?
Just curious if I'm stuck on the same mission as you're referring to.

Yes, that's him.

It is worth noting that you can skip the robotic guru mission and come back to it later if you want. Just tell him you've had enough enlightenment, or whatever that option is.

The key to this one is to NOT build a good ship. Check out what's coming, and then build a ship that will only survive if you perform very particular moves. In my successful run, there were two slavers who would each take 4-5 crew.

In light of this, I set up my ship so that it couldn't defeat either slaver ship without using batteries to power double cannons. I then included just enough batteries to defeat both. I then also included only 1 normal engine and a bunch (3-4) of double ones.

Open space hits, and he will likely spend at least a couple of batteries. Then he'll get taken out by the slavers later on.

It still requires a bit of RNG, but you can take a similar approach with other hazards. If lots of open space, include no normal engines (or one where it is likely to be taken out if you don't save your batteries to protect it). If it's pirates, then build a poorly connected ship, try to get him to waste his batteries on engines and then watch him get torn apart while you still have power for your shields. Stuff like that.

The slavers are probably going to be the easiest though.

I just ran into a bug that allowed me to beat the Alter Ego and get the achievement. I'm writing down what happened in case it might help someone else.

During the flight, I went into the menu and selected "Save & Leave". Then I immediately went back into the campaign, and then selected "Give up on this flight". For some reason, this made the Alter Ego give up on the flight, and I was able to continue.

Just won on the phone. I think the secret is to have almost all double guns and engines, hardly any regular ones. DO look at what's ahead, there's no reason not to because the Alter Ego always and only builds exactly the same as you. Also have a lot of cargo space. If you run into planets early decline the first one until you get ahead. Always go full power in open space, you want to get ahead and stay ahead so you can pick up the monetary prizes. Try to keep ahead - don't drop back with planets unless you definitely will get something worth the credit loss (like three red crates).
