Report a translation problem
Are you playing in big picture mode, or connecting the controller after the game starts? If you couple e-mail us at support@jupiterlighthouse.com we can try and figure out what the problem might be.
So I can confirm this. Just tried a few things, no luck. Controller isn't working.
Hopefully you can fix this soon, as I would really prefer to play it with controller.
I have not set up any special steam controller config or anything and the controller is plugged in and working fine prior launch (but gets not recognized by the game).
I was able to recreate this on one of my older machines. Sometimes controller would not work when launching the game. I'd have to close out of the game, Steam, and everything and disconnect the controller and start over to get it recognized.
Not a very nice fix, I know. We may have to consult with Unity about the issue.
I have a potential fix that might force things to work even if the controller isn't recognized by Unity. But I can't say it'll work for you for certain since this problem seems to be machine dependent (I've only been able to recreate on one of my computers, and it's my oldest machine I have).
If you're willing to test this for us (we are a small 2 man team after all), I can give you access to our 'debug' branch and let you install a new build and see if the forced fix works.

*Just tested it controller support works in garden variety but not this one. If that is any help.
Go to Steam > Settings > Controller > General Controller Settings
Untick everything & tick the appropriate box for your controller, Reboot steam and boot up prototype mansion.

This doesn't 100% resolve the issue since it's technically a Unity bug where a Unity game launched from Steam doesn't have its controller recognized.
BUT, I made it so that if you disconnect the gamepad while in game, and reconnect it, I pick up that event and register the controller in the input table.
This way you can get the controller recognized without having to restart the game.
Go in to Big Picture and Prototype Mansion>Manage Game>Controller Options>Steam Input Per-Game Setting. Turn it to Forced On instead of Global Setting.
Before it was just stuck on a keyboard stuck inside an Xbox 360 controller in the options screen. I'm playing Garden Variety Body Horror and that one recognized the exact same controller right off the bat without any issues.
