Report a translation problem
1. Always play missions so that you don't lose crew (when you can), and are nice to aliens. For example, don't take the tritanium - leave the dead alien monument alone.
2. Find as many stars as you can, complete as many missions and side quests as you can, buy all the weird artifacts,
3. Reduce the number of times you save your game, even auto save pulls your morale score down.
I think these are in order of most important to least important. I managed to get the second rank the first time I played. I was on normal mode with auto save on and even manually saving fairly often. And I played the nice guy with every alien....well, not the tech thieves. I only traded a few pieces of tech with them until their trades started to suck.
In other words... it sounds like you're doing everything mostly right.
However, there are a few missions where you want to kill the crew. I think you have to lose a crew member when you sample the red goo from the phage home planet. Killing the phage is important.
I think you also get a bit of a boost if you find the planet that has the note from the developer. I can't remember exactly where it is, but It's a hidden star somewhere around the north megastructure and the Citadel.
Are you playing on normal mode? I don't know if higher difficulty levels give larger morale penalties, but it wouldn't surprise me.
