Did I miss out on anything by not harvesting trees?

I didn't opt to harvest the trees where the Tyncoeden tend to fly around, did I miss anything by not doing that?

You get a pretty decent amount of research points each time you harvest the trees. However, you also majorly piss off the Tyn Coeden, because those trees are their colonies.

I see, I was worried that harvesting the trees but not enough to agro would unlock their friendship quest. Guess it's just time gated then

Harvesting the trees doesn't unlock the quest, but doesn't block it off either.
