I've tried different weapon setups but always used shields
EDIT: If you don't mind cheating, you can edit the save game file (quicksafe_xxxxxxxxxx.json) with Notepad++ and give yourself some research points to unlock the axial gun.
1] You can farm a lot of resources, and redesign the structure of your ship. Armor has a cumulative effect from adjacent armor bonuses, and so if have a wall of armor, it is much more effective than individual chunks. So, if you built the entire forward section of the ship with armor, and placed all your other modules behind, that might give you enough defense to survive a "frontal assault".
2] With the whole resource design in mind, having a massive number of shield generators, reactors and no armor, might be a more useful strategy. Do a hit and run style attack. With a lot of shields, they recharge faster, so take a bunch of hits, retreat, drop shields and let them recharge.
3] Any modules that are blown off an enemy ship, remain permanently lost. So if you focus your fire on a particular section, destroy it and then retreat, then it won't get repaired.
4] Lasers are very effective against shields, but plasma turrets are effective against armor. So you might want a few of them, when you knock out their shields.
5] In general, more speed is better than more armor. However, more shield is better than more speed.
6] Once the Sentinels are made your allies, you can blow them up to your heart's content without ever angering them. Can be a risk-free way of farming resources. Just don't blow up the one outside of the Dyson sphere. I did that once, had to reload my save game, as it wouldn't respawn.
7] In theory, you shouldn't need to destroy the big protective ship, for the last part of the game. Just do the warp hop, and it will end the game pretty fast.
Did it with axial cannon fully levelled up and some plasma and flak for defense...
Looked cool for a final fight.
